The only problem with making Harley Quinn a main villain like that, is that DC has rights on all of their characters and the entire Harley Quinn storyline would have to be manipulated and the makers of the movie would have to get special permission and could be sued and it could be really bad and difficult.
If Penguin is the next villain, I will be eternally hateful. He's such a horrible villain in the first place. Even Calender Man could be better than him.
I wish that they could have followed the Hush storyline, but that's void now, unless they change a few details.
Having Batgirl or Robin so early would take away from the whole "Batman is a vigilante" thing. Those need to come after he establishes his power in the city a little more.
Catwoman would be an excellent female role and a role in general. And Halle Barry set pretty low standards for Catwoman, so it's not like the actress would have to be really talented to be good. :p
I liked Jim Carry's Riddler, but there's a lot of cool things they could do with him, just as long as they don't make him too silly (like the older movie version) or put too strong of a serious twist on him (like Heath Ledger's character). Thus, it'd be difficult to separate him from Joker, and probably hard to do.

Where's Joker when we need him?
Harley is too playful to be a main villain or a successor to Joker. Also, it'd be pretty easy to do the Hush story, it's just that Harvey Dent wouldn't be included and I don't know about Huntress appearing, and what about Robin and said Jason Todd? They play a big role in the graphic novel. I guess we'll have to wait until they may be put into the Nolan-verse.

I think it has been established the Christopher Nolan plans to NEVER use Robin as long as he's directing (since the series deals with Batman's earlier years)
