Hmm. Evil villain dudes:

Jin Eh(sp?) (Rurouni Kenshin). He's a sadist.

Kenshin's partner from Samurai X: Trust & Betrayal was a butthole.

Hiltz (Zoids CC/GF)

Cyclonus (Transformers: Armada)... NOT!

The last guy to possess the Devil/Dark Gundam in G Gundam.

You could call Hamtaro a "villainous" show. Although the show itself is not a villain.
