In Rurouni Kenshin: The Kenshin/Saito fight episodes, the Kenshin/Sojouro fight episodes, and, of course, the Kenshin/Shishio fight episodes. The episode that introduced Sanosuke was good as well.
In Zoids CC/GF: The first time Van beat Raven, when Van's Shield Liger was destroyed, when Van's Liger was revived as a Blade Liger, when Van defeated the fake Deathsaurer, any episode that Irvine uses his Lightning Saix, the Final Four.
Zoids NC0: The Elephander episodes, when Brad got his Shadowfox, the final episodes.
Zoids Fuzors: The Marvis episodes were good. I haven't seen any episodes of this show that I have totally hated but I haven't seen any that were amazing.
Transformers Armada: The last episode.
DBZ: The final episode (only because it meant the show was over).
G Gundam: All the episodes that had Domon fighting the Dark/Devil Gundam, the Russian guy's intro episode (I'm ashamed I can't recall his name), the intro of Master Asia's old partners.
Mobile Suit Gundam: The 8th MS team: The final episodes were really good, I can't remember too many more.
Yu Yu Hakusho: The Yusuke/Hiei fight, Hiei's fight with Seiryuu, Yusuke and company's first encounter with Toguro, all of the Dark Tournament episodes.
There are probably more episodes that I have left out. Oh, well.

When I was younger DBZ and Gundam Wing were my first introductions to anime.
